His wife had died before him, and he left behind three orphaned children. His eldest son, Naftali, was old enough to support himself, but Josef's two youngest children, Nissel and Samuel, were raised by his brother, Rabbi Markus Knopfelmacher (1764-1826) of Holesov. Markus' eldest son, Emanuel Knopfelmacher (1787-1841), also assisted in their upbringing.
